ADOBE AFTER EFFECTS CS4 HELP!!!?

okay so I made this really sick edit and I went to render it and it was jacked up my first layer was small and my second was huge both of them were playing at the same time how do i make so its like a a normal vid one layer at a time plays when render it. ugh i hate cs4 it's so unnecessarily complex
